First off, you shouldn't run a wah through the loop. They're better in front of the preamp...
Second, I have this same problem...it is because the amp manufacturers tend to think we are still in the '80's and people only use rack gear through the loop...which NOBODY I know does.
Rack stuff either runs at a different level (line level) or has compensation (input and output volume pots, for instance).
Pedals are built for guitar level inputs and such. The only way I have found is to get a clean boost as the last pedal in your loop chain and just adjust it to where the volume is the same with or without the loop.
Right now, I am using a pedalboard with a built in loop buffer boost thingy. Before that I had an MXR/Bradshaw clean boost pedal.
Strangely, not *all* amps have this problem. My Marshalls and Egnater do, but my 5150 and my transistor stuff doesn't.
Seriously though, it pisses me off, having to have another gadget just to compensate for boneheaded amp design

When I was working for Trace and we were wireless, I had to run a 25 foot cable from the wireless receivers out to the pedal board, then 3 25 foot cables back to the heads...thank goodness we weren't using the loops, because that would be more stuff running all the way upstage...

People did get rather anal about tone, didn't they? With a few notable exceptions, most of the tone snobs I know can't really actually play the guitar that well. You know, that was back in the day before the idea was developed that every fucking atom within 100 feet of a guitar can "suck tone".
We used stock marshalls with factory tubes, too...and Boss pedals...and STILL somehow sounded better than 99% of everything now...
