I haven't listened to any of them enough times to give a definitive answer, but I'm partial to the comeback album, Tempo of the Damned. Throwing Down is one of the best songs in their catalog from a groove perspective.
In fact, I'd say that their material got SIGNIFICANTLY better on the whole after the comeback, whether it was Zetro or Dukes. Not sure if that's due to them getting clean, maturing as artists or what.

I'd say Fabulous Disaster, followed by Pleasures of the Flesh and then Bonded by Blood.
The only album I don't really like is Impact is Imminent, they were on the wrong drugs, half the songs sucked. Force of Habit is pretty good but should have had 3 songs trimmed off, it's too long (but Gary Holt's tone is amazeballs, that's when his leads really started to shine).
Other albums range from real good to very good, haha! The last album is GREAT, come to think of it.
The live album Another Lesson in Violence is one of the best metal live albums out there, amazing production, and you get to hear Paul Baloff sing a few songs from the Pleasures of the Flesh album.
EDIT: I should mention my favourite album from the Rob Dukes era, Shovel Headed Kill Machine, it slams, brutal songs and killer riffs, and it's the one and only album without Tom Hunting on drums, they got Paul Bostaph and he kills it,.. Come to think of it, The Atrocity Exhibition: Exhibit A is also killer.

BBB is their greatest album, but their best albums are the Exhibit albums. I'm not sure I can pick between the two.
They're absolute fucking masterpieces.
Blood In Blood Out is also fantastic, but they pushed thrash to a new place with the Exhibit albums.

I like Fabulous Disaster best, followed by Impact Is Imminent (Only Death Decides is one of the best songs they've ever put out).
Bonded By Blood has some of the worst production you'll ever hear on a metal album and Baloff (may he R.I.P) really stunk as a singer.
I know there is a lot of hate towards re-recorded albums but the re-recording they did (Let There Be Blood) with Rob Dukes on vocals sounds WAY BETTER than the original BBB album.

I'm glad I'm not the only one that doesn't get Impact is Imminent. Only Death Decides is pretty damn good. (I was wrong in my previous post, Tom Hunting actually missed 3 albums in total, John Tempesta played on Impact is Imminent and on Force of Habit, due to "health issues". Or smoking meth.)

Fabulous Disaster first, BBB second only if you can get an instrumental version. It's been said often enough that Baloff's voice is an acquired taste, and it's one I never acquired. Blood In, Blood Out next.
Their best riff is Chemikill from Pleasures Of The Flesh, but it's let down by that album having such weak production; like being 'hit' with a plastic bag.

It does sound better sonically. A shame they didn't do this with Steve Souza instead, he's a better fit for Exomusic.

Steve Souza is THE singer for Exodus and all the Souza records have some good songs on them …
BUT none of the albums with Souza are as good as the 3 records with Dukes . Even the BBL re-record with Dukes buries the original BBL. The Dukes era is just very consistent .

On the basis of this comment and a few others I'll have to revisit the Dukes era. I've only ever called him 'Roid Guy on here because he looks - and sounded (between songs on the 1 or 2 shows I saw - I've seen so many that I've forgotten a lot) like a meathead, and I generally try to avoid meatheads in all parts of my life.
